Abstract
C18 procedure for desalting and depletion of hydrophobic contaminants for whole cell lysates in high throughput, plate format, following sample clean-up. For chromatin enrichment samples or low throughput processing, see alternative protocols. 
Guidelines
Use the benchtop centrifuge with a swing bucket rotor. This is very easily unbalanced, so either split samples in half or create a balance using old C18 tips. Speeds may need to be reduced if centrifuge does not balance.
Materials
0.1% TFA
10% TFA
66% MeCN in 0.1% TFA
Empore Disk C18 (Sigma Aldrich, 66883-U)
Troubleshooting
Safety warnings
C18 times are suggested and will depend on temperature and construction of C18. If necessary, increase time to ensure no liquid remains above the C18 at each step (but not too long to prevent drying). Empty plate when required to ensure C18 tip does not touch flowthrough.

Insert 3 C18 discs into a p200 pipette tip using a plunger

  • Can load up to 30ug on these tips
Stack two p2/p10? empty pipette racks on top of each other on a 0.5ml deep well collection plate. Insert C18 tips into the rack, with additional p200 tips to keep the racks in place.

C18 protocol
Wet the tip using 50ul MeCN, centrifuge 250 rcf 2 min
Equilibrate using 200ul 0.1% TFA, centrifuge 250 rcf 4 min
Acidify sample by adding 10% TFA so that the final concentration is 1%
Load sample to C18, centrifuge at 250 rcf until through
Wash with 200ul 0.1% TFA, centrifuge at 1000 rcf 5 min
Assemble racks onto MS plate for elution
Elute using 25ul 66% MeCN in 0.1% TFA (2 parts MeCN, 1 part 0.1% TFA), centrifuge 250 rcf 3 min
Dry down samples in vacuum centrifuge (V-AQ setting; make sure fume hood is on and book!)

  • This can be at 30°C to speed up drying, going above this temperature will warp MS plate
Proceed to sample resuspension or store at 2-8°C
Sample resuspension
Resuspend in 0.1% TFA to 0.5ug/ul

  • Concentration depends on how much you want to inject and max injection vol
Add wash to H12 -> 40ul MeCN, 60ul 0.1% TFA
Spin down briefly to ensure all liquid is at the bottom of the well and to remove bubbles
